Most likely cause is that Illustrator is not showing your TrueType fonts, Dev. If you check, is it only showing Adobe Type 1 fonts for you there?
This stretches into the mists of prehistory a bit, but if memory serves then the current version of ILL/Win predates TrueType fonts. I know that TT fonts came to the Mac with System 7 towards 1991-2, and that was about the time that Win3.1 shipped, which was about the time that the current version of Illustrator shipped. I lost my ILL/Win manuals in the last move and can't be sure, but doesn't ILL 4.1/Win work just with Type 1 fonts?
If so, and if you have the full FreeHand Graphics Studio 7, then you also have Macromedia Fontographer. This lets you turn TrueType fonts to Type 1 fonts. (I presume that you'll be legal on a single machine.) This should be a way to use all your fonts in Illustrator.
Of course, you'd probably be better off staying in FreeHand, but hey.... ;-)
