It may be because Illustrator didn't used to support TrueType fonts,
but usually that just effected the "outlines" filter.
How many fonts do you have? I believe Illustrator
recognizes a maximum of 128 system fonts (which
counts "bold" "italic" "black" etc as a separate font
for every font family!) If you open your fonts through a
font utility program such as "Suitcase" it should
take care of that problem, though I make no guarantees!
